It would make sense that john taught his boys to write down every thing that they learn. this black book is seen in a number of episodes. i believe that it is actually their own hunter's journal in which they keep all the interesting facts that they find.

the most important being "Kiss My Ass!" which is a very powerful protection aghainst witchcraft and hexes. (or at least that's what it says in "the supernatural book of monsters, spirits, demon's and ghouls" page 174)
