Season 6 starts a year after Season 5 finishes with Sam electing to take Lucifer into the Cage with Michael, who's possessing Adam, the Winchester's half-brother...

...Dean is heart-broken about losing Sam but he has kept his promise to his brother and is living a "normal life" with Lisa and Ben (they both appeared in Season 3, "The Kids are Alright" and Lisa only in "Dream a Little Dream of Me" and "Point of No Return" and "Swan Song" in Season 5). However he still keeps a devil's trap under the mat near the front door and holy water and a rosary under the bed...

Sam returns unexpectedly after Dean has been infected by a djinn in revenge for killing her father. Dean is hallucinating on the way to a painful death but Sam manages to cure him. Once Dean is convinced he's real, Sam explains that he's been back for a year - since shortly after he fell into the Pit - and has been Hunting since then with family neither of them knew existed - their maternal grandfather Samuel Campbell, who was killed by Azazel, and some cousins of the Campbells. Dean is outraged that Sam didn't make contact before and tells his brother he never stopped trying to find a way to rescue him, but once the djinni are killed, Dean decides to stay with Lisa and Ben and leave Sam to keep on Hunting with his new-found family.

However, after becoming embroiled again with Sam who is hunting a shape-shifter, Dean, with Lisa's agreement, decides to join Sam in Hunting again but to return to Lisa and Ben when he can...

...Sam is different though. He allows Dean to be turned by a vampire and although Dean is cured, Dean can't return to Lisa and Ben as he almost killed them both during this time. Dean also remembers what Sam did to him and he finds out later, with Cas' help, that Sam hasn't got a soul. No-one knows why this happened or how Sam returned from The Cage (nor how Samuel Campbell is also alive) but Dean promises to help Sam regain his soul.

It transpires that Samuel is working for Crowley, trapping Alphas (the original monsters, fathers of their kind) and Crowley tells Dean and Sam they have been working for him all along. He promises them that if they catch some alphas for him, he will restore Sam's soul. Crowley is lying though. Samuel betrays them both to Crowley to suffer torture and death and The Boys find out Sam's soul is still in The Cage with Lucifer and Crowley can't return it to Sam. Cas burns Crowley's bones, sending him up in flames, as he can't help them...

Dean makes a deal with Death to restore Sam's soul to him, provided Dean acts as Death for a day. Dean fails in the task but Death helps him anyway and although Sam is very unwilling - he knows his soul is damaged and he even tries to kill Bobby to prevent this happening - Death restores his soul but Sam is in a coma...

Sam comes around and he seems fine. Death has erected a "wall" around his soul to stop Sam reliving the torture his soul suffered at Lucifer's hands and he doesn't remember anything that happened in the intervening year and a half. He's unaware of sacrificing Dean to the vampire and trying to kill Bobby. Everything seems fine...

...Of course this doesn't last long. Sam knows something is wrong between him and Dean and especially between him and Bobby and he finds out from Cas what terrible things he's done. He tries to make amends with Dean but he also wants to correct some of the terrible things he did while he was Hunting with the Campbells. Sam finds out some of the awful things he did but that they can't be fixed... And so when Dean gets a call from Ben about Lisa, Sam urges him to sort things out with her and Dean goes - unwillingly - to see them. Ben wants him to stay with them but Dean says he can't, that being a Hunter makes him someone who can't have a normal family life with them and he leaves them, for good this time...

The Boys are tracking a "super monster" called the "Mother of All" - Eve - who was released from Purgatory by some "dragons" - creatures who look like men but can transform into winged monsters - after Sam's soul was restored to him. She insists that Crowley is alive and hunting her "children" (monsters) down before Dean kills her using the ashes of a Phoenix, which The Boys obtained by travelling back in time to see Samuel Colt - the maker of the magical demon-killing Colt gun - with Cas' assistance. Cas has told Dean and Sam that he's been trying to prevent the angels restarting the Apocalypse but now Dean, Sam and Bobby don't trust him as he appears to have lied about killing Crowley...

The Boys find out Cas has been following them, spying on them and they trap him. Cas admits it was he, not Crowley, who released Sam from The Cage without his soul. Crowley rescues Cas and they know the truth, finally, that he's been working with the demon all along. They find out that Cas is trying to open a door to Purgatory to release all the souls in there, which he will share with Crowley. Cas wants to take the souls into himself to give him enough power to defeat Raphael and his angels and stop them starting the Apocalypse anew. Crowley's plans for the souls are unknown...

Cas may have gone dark-side but he doesn't want to hurt Dean or Sam, but Crowley does. He kidnaps Lisa and Ben to get Dean and Sam to stand down. Dean is in despair as they can't track them down but they ask Balthazar for help and they explain what Cas is up to. He tells them where to find Lisa and Ben and Dean rescues them but not before the demon possessing Lisa stabs her fatally. At the hospital, Cas appears and saves Lisa's life but Dean can't forgive him or agree with what he's doing. Cas promises Crowley won't come after Lisa and Ben any more but Dean asks Cas for a favor - he wants Lisa's and Ben's minds wiped so they can't remember him. It's all he can think of to keep them safe. Cas agrees and Dean's family are lost to him completely now...

The Boys enlist the help of Balthazar to find out where the ritual to open Purgatory will take place and he tells them but Cas finds out and he kills his friend for betraying him. The ritual requires the blood of a monster from Purgatory to open the door and a Dr. Visiak, a friend of Bobby's who's just such a creature who's been possessing a human body since she came through the portal in the 1920's, is killed by Crowley (and / or Cas) for her blood. Cas appears and he touches Sam's head and breaks down the wall Death erected, sending Sam into a coma. He does this to prevent Dean from stopping the ritual.

Dean is unwilling to leave Sam in the Panic Room at Bobby's but Bobby persuades him he needs to find Cas and stop him opening Purgatory. Dean does this reluctantly, leaving Sam the details of where they're going. Meanwhile Sam has a battle inside himself to reunite the fractured parts of his psyche - Sam, Sam from Hell and "Soulless Sam". He manages to do this and regains consciousness and full awareness of his time in The Cage and he follows Dean...

Meanwhile Cas tells Crowley their bargain is cancelled and he'll do the ritual just by himself. Crowley enlists the help of Raphael who also wants the souls and they confront Cas, who disappears as he's not as strong as the archangel but when Raphael and Crowley perform the ritual it doesn't work and they find out that Cas swapped the monster blood. In the meantime he has performed the ritual himself and he absorbs all the souls, gaining their power. Dean and Bobby are too late to prevent the ritual. Cas kills Raphael, exploding him like a balloon, and then turns his attention on Dean and Bobby. Sam walks in and tries to kill Cas with an angel blade but it doesn't work - Cas has too much power. The Boys and Bobby are defenceless and Cas wants them to bow down to him like a God...
